what? no ... the current preview and image generation for heads produce jpg images, with no transparency. In 2.0 everything will be png, and the Layer will have an Alpha value so the output should be near the ingame result.

i don't know, i never tryed to use any other source than the texture files from minecraft, so try it, just like try and error.
